What exactly did Maureen O'Hara whisper to John Wayne at the end of the film? Only John Ford, John Wayne and Maureen O'Hara knew, and Maureen O'Hara is the only one still alive. Maybe O'Hara will reveal it before she dies, or hid it in a safe in her home somewhere, but that's highly unlikely, meaning this could be a mystery forever.

The monolith is actually a device created by aliens in order to speed up the process of evolution. This is hinted at early on with the apes, who after their experience with the monolith, are suddenly less animalistic and know how to use tools. And that's what the baby thing was at the end, it was Dave, now a more evolved human.
