Mickey Mania : The Timeless Adventures of Mickey Mouse... - Sega Genesis and Mega Drive
Better than SNES version.
Pitfall: The Mayan Adventure - Wii Virtual Console
Better than SNES version, at least, with more parallax and sounds and now loadings. Also better than 32X version. Probably Sega CD version was the best in the era, though, with improved audio and extra levels. PC version was even better.
WWF Wrestlemania: The Arcade Game - Sega Genesis and Mega Drive
It has more characters and sounds than the SNES port.
Ultimate Mortal Kombat 3 - Sega Genesis and Mega Drive
Better that SNES port, with better music, more sound effects, 4 stages not present in SNES version and slightly better gameplay.

Street Fighter II: Special Champion Edition - Sega Genesis and Mega Drive
Better than SNES SFII Turbo, if only slightly, with better music, more gameplay options and attract mode from arcade. Voices are scratchy, but they're muffled on SNES, so it's on-par.
Thunder Force III - Sega Genesis and Mega Drive
Better than SNES version. TFIII was ported to the arcade as Thunder Force AC and this version was ported to SNES as Thunder Spirits.

Indirect Competition
Not the same game, but competing nonetheless.
Contra: Hard Corps - Sega Genesis and Mega Drive
With more content, variety and action, this is better than Contra III for SNES. It has more characters to choose and branching paths in the story through dialog options. What it doesn't have is annoying mode-7 sections like Contra III has.

Castlevania: Bloodlines - Sega Genesis and Mega Drive
Better than Super Castlevania IV on SNES, although that isn't so surprising, since that came out in the beginning of the 16-bit generation and this came out much later. Bloodlines has better graphics and more variety.

Animaniacs - Sega Genesis and Mega Drive
A case of same name, different game. It's a standard platformer on SNES and a puzzle-platformer on Genesis.
The Pirates of Dark Water - Sega Genesis and Mega Drive
Generic beat 'em up on SNES, intriguing action-platformer on Genesis.
Spider-Man: The Animated Series - Sega Genesis and Mega Drive
Much better than the game of the same name on SNES.
